We do not use non-GM parts of any kind on a warranty repair - unless dictated by a bulletin.
When billing you would bill on the repair order like you normally would, using whatever part number you use for the non-GM R134a. However, you are not allowed to mark-up the "part" at all - since it is a non-GM part. Then your warranty person would remove the part number from the claim input and move the value of the refrigerant to net-item with a description of what it is.
Also you cannot exceed the cost of the GM part, in this case GM R134a.
