In short yes.
Online EPC gets updated as Snap-on releases them.
Desktop EPC is sent on a flash drive on roughly a quarterly basis, receiving batches of updates at a time that the online EPC would have already received. As far as I can tell most of the smaller updates are VINs/minor bug fixes and the quarterly one sent out has any major changes (i.e. the update to show one time use parts)
Online EPC advantage seems obvious here, it is up to date with latest VIN. It also doesn't rely on a local server that can fail, need upkeep, and generally require a tech savvy person aboard (sometimes harder for smaller dealers).
Advantages of desktop EPC is having a 'hard copy' on a local server that does not need to communicate outside your local network to work. Online Snap on or GCC server go down and you don't have this? Have a nice wait.
Also, there are some integrations with some DMS's that are easier to accomplish this route (i.e. I use CDK and can have a counterman punch in a repair order number in the catalog and it will autofill the VIN)
