When I took over, I was told that in order to do a warranty on an over the counter part, we had to write up a repair order with customers name, vin, mileage...etc.
Is this the only way to warranty a otc part?

Yes, and you need a copy of the original invoice it was sold on

I generate a counter slip billed to an in house GM warranty account, with complaint, cause, correction, vin and miles and give it to the warranty clerk along with a copy of the original invoice.

We generate the repair order here. The last dealer I worked for, had a warranty admin who could do it with the parts invoice number.

We have done parts invoices, and charged them to warranty account. Invoice has all pertinent information along with a copy of the prior invoice. That all gets scanned and submitted. Haven't had any issues that I am aware of.
