I was shown and told to use PO function to build supplemental and customer orders and always use supplemental as order type. SOR function is not turned on.
I do an order with part number "X" on it and send it. Later do a second order for a that also includes part number "x" I get a warning that part is already on order and to modify existing order.
The first order is already sent (thou is still modifiable).
So what are we doing wrong that first order is not final and why would system not allow separate order of same item?

They are correct stating that IRE is where you should be creating your orders. For the rest of your issues you have been trained incorrectly.
A Supplemental order is from the days when stock orders were done monthly/weekly and are handled as stock allowing you to fill gaps in shelf need. If you were to correctly create these as customer orders your DMS should not kick out parts as stocking duplicates regardless of the number of times you order the same part number. Another benefit of properly coding orders is better information on your reports which allows you to make better decisions.

I ALSO USE PO IN CDK AND IRE.
WHEN CREATING A CONTOL NUMBER IN PO AND IF YOU USE THE SAME CONTROL IT WILL GIVE YOU A ERROR MESSAGE.
ARE YOU USING THE SAME CONTROL NUMBER?

Using different control/order number.
